WordPress 2.7 made several improvements to the way comments are handled, including adding threaded comments and pagination. The comments loop was changed as a result, and if you had made changes like separating comments from pings, then your old method no longer worked.
I’ve just setup my sites to separate comments from pings using this very clear guide from Sivel. The method isn’t perfect as all pings and trackbacks are not grouped together if you have more than one page of comments, but this is a fault of WordPress 2.7 and not the method.
It’s quick to implement and took me under five minutes.
