Detect and Remove hidden Rootkits/Trojans from PC

After being recently infected by a rootkit I went through many sites trying to figure out what exactly it was, in the end it came down to a collection of one or more pieces of software designed to hide unwanted access to your computer. The access could be allowed through a running process, a file, network port and even through a windows registry key. The point is to let some unauthorized person maintain control of your computer, while hiding their own presence.
